I've been looking for the same thing in my area, tough to find. I spoke with the HD about using the church we attend and the HD told me that a church wouldn't work since they're tax exempt, and my use of the church kitchen would be for profit, therefore jeopardizing the church's tax-exempt status. But I gotta think if the church doesn't charge me then they aren't the one profiting. I donate a bunch of pulled pork for the annual church picnic so I'm sure I could work out a donation deal with the church in exchange for the kitchen use. Their kitchen is HD certified already.
The HD has nothing to do with the church's tax exempt status. I can imagine them saying this, but it's none of their business how a church handles it's business. Several churches in my area rent their kitchens, and I think they're doing just fine with the IRS.

With that said, your best bet might be a low volume restaurant in your area that will let you work a trade. I had a deal once where I went in and pressure washed the kitchen a couple of times a month in exchange for "privileges". Around here there are plenty of places that would work a deal for a small fee or trade of services.
