I have laid mine on its back in a utility trailer since 2005. The only problem I ever had was making sure the lid was kept close with a bungee cord and removing the grease pan. Don't ask how many times I found that out!
Per recent conversation with Tony at Cookshack's Tech/Service, yes it is OK to lay your FEC on its back for transport as long as you first remove the loose items inside it (grills, side racks, drip tray, grease catch & etc.) so those don't damage the probe or similar parts inside your smoker. Tony suggested laying something down (cardboard, blanket, etc.) to slide the FEC on so as to not scratch the stainless steel back of the unit.
