My FE's are the "before Cookshack" models, which have seals on the doors. I simply close the door on the probe wire and have never damaged one of them. For the folks who have the pits without seals, through the exhaust vent pipe is probably the best option to insure they don't damage the probe.

I am using a "polder type" thermo made by the same folks at the thermopen. The probes are designed for commercial smokehouses, the digital calibration is guaranteed to within 1 degree. These are nice units. Nice comes at a cost. They are $135.00 each. I currently have four, I figure that will give me one for each brisket and butt in competition running the FE. I also am having built a stainless steel rack to hold them on top of the FE. All cables going through the vent, it is easier than the door and why risk messing up a cable.
